When SS have control over Baerlon local shops still refuse to cooperate or being aggressive.

Tanner's Shop
Inside the shop of Yarmosh the Tanner hang various goods made of leather:
leather tunics, jerkins, breeches, gloves, and the like. Behind the counter
is where he cures the leather before working it, and then fashions it into
the desired form. At the back you see a stair leading up to where Yarmosh
lives.

This is working as intended. Switching out all the shops isn’t really supported the way shops work right now, and workarounds would be a ton of effort for minimal benefit. The main gain you get is the mob support / a new base.
